When swapping ships with an npc and then recruiting them as a squadron pilot, what stats and upgrades matter?

Wanted to get myself a squadron of Sentinel ships and I was wondering how much the game actually takes any upgrades you put into the ship into effect. Would a ship with high tier weapon upgrades change anything or does the damage only depend on the pilots stats? And will a pilot even use any installed weappns other than the base Sentinel canon? Looked on the wiki but it doesn't even have a page about squadrons.
